The purpose 

I need to make a hole in an existing mesh.

While simple shapes can be done with extrusion, I want to make a cylindrical hole.

Making a hole with a modifier

We prepare a mesh to be pierced and a mesh representing the shape of the hole to be made.

In this example, we will pierce a cubic mesh with a cylindrical hole.

Switch to Object Mode, select the cube.

Then, in the Modifiers Properties tab, select “Add Modifier”.

Select “Boolean” from the displayed list. 

Select “Difference” and then select the cylinder mesh object whose shape you want to open.

Hiding the mesh object (cylinder) representing the desired opening from the list resulted in a hole in the cube.

Note that if you don’t hide the object, it will look like nothing has happened. 

Convert to mesh

At this stage, the mesh appears to be formed as desired, however, it still lacks holes. The cube mesh doesn’t possess vertices related to holes, preventing any hole adjustments from being made directly to the cube object.

To apply the holes to the mesh itself, you need to do the following:

Click the down arrow under the modifier you created and then click “Apply” in the menu that appears.

Result

A mesh with holes has been created. 

In this state, you can manipulate the vertices of the hole one by one as vertices of the cube object.

It might be possible if you really push extrusion and vertex manipulation.
